404 errors when turning on SEO urls

Hi all,

We have finished the site using Synapse and turned on search engine friend URLs. However, upon doing the links to the main navigational items break.

We must have missed a step somewhere. Our clients are reviewing the site right now so we have the SEO option turned off.
